Is the water level in the brine tank normal/typical? Or is it high/overflowing?
Is the system using salt (do you see the salt level go down with normal use)? If not - have you checked for a salt bridge?
Do you see a constant flow to drain while the softener is in service?

Just completed a maintenance project on water treatment equipment at a university laboratory bldg. All that expensive high tech gear laid low by something as simple as... a salt bridge and some neglected maintenance on the softener.

This is the pump on your RO system we're talking about, correct?
Assuming that's right, the pump won't "suck" water to the intake side. The water feeding the intake side of the pump should be at ~ 40 psi or more

Without a doubt - remove the sediment filter and RO membrane and sanitize the system (we can provide detailed instructions).
What that system uses is a 20" x 2.5" 5 micron sediment filter and a 2540 Membrane. All readily available stuff.
